I really enjoyed the Sandpiper Cafe. It's usually pretty busy for breakfasts, but they do their best to accommodate you. They have a big menu that changes regularly and have some gluten free options available. Their food has always been very tasty. In addition to coffee, they also have a good tea selection. Its once place we always stop when we are in Juneau!
